He could feel it, because he felt like part of his own soul had stopped belonging to him the second he met Vikram.
And for a moment that felt like an eternity, that part of his soul had died. It felt like his heart had been ripped out of his chest, like he was the one who had been stabbed. It was only his faith in the unknown, a faith that his Aunt had sparked and Vikram had finally validated, that kept him from losing his mind.

Arthur finds out about Merlin's magic prior to the events of season 5 and post-season 4. He goes into sullen silence to punish Merlin for lying to him, leaving Merlin in the interim of "does he want me dead or does he just need time?"
It leaves Merlin spiraling and Arthur to deal with the heart of Camelot, his heart, to deal with it.

Arthur tried to speak up, to offer some kind of reassurance, because Lancelot was a fool if he thought a healer's apprentice could do anything for a wound like this. He would be dead before the sun set, and there was nothing anyone could do to change that. Anything they attempted would be a hiding to nothing. At best, it would only prolong the inevitable. He wanted to tell them – his knights and especially Merlin – that it was all right. He understood. Yet he could not find the breath to form words. Even his sight was going. His eyes made a liar of him, because he could swear he just saw Merlin's gaze glow gold.

He stopped outside the doors to King Arthur’s chambers, before raising his hand to knock. He hesitated when he heard the voice of the King inside, though.
“I’m lifting the ban on magic, Merlin.”
