When Juno and Minerva told him he was going to die if he activated the device to save the world, he believed them. They had no reason to lie and Minerva’s expression made it clear that she had been worried. That the reason why he woke up in the city of Jerusalem during the 12th century was because of something she did.

He would have appreciated it if she didn’t also return him to his 16-year-old body.
Now, having no idea what to do, Desmond decided to let history play out the way it did before and made his way to Alamut to be inducted into the Brotherhood without being part of Masyaf.
This way he could monitor everything without being in the middle of it.Unfortunately, he forgot one important thing.
Everything he knows of this time period was based on Altaïr’s memories.
And, thanks to how different Abstergo’s Animus was from Rebecca’s, Altaïr’s memories had always been incomplete.
