Summary
Michelangelo and Donatello were separated from Raphael and Leonardo a couple days after mutating. Taken by the Kraang, the 2 are "raised" in Dimension X. Michelangelo and Donatello do reunite with their other siblings to ease your worries but not in a while. However, the two go through many adventures to understand this so-called planet, 'Earth.'

Mikey felt the large presence shadow behind him, Leatherhead, the large gator spared him a glance. His hand's full with something. The large alligator placed a hand on his shoulder, his eyes softening (with guilt) each passing second. Mikey turned around, his eyes widening as he took a step back from the sudden surprise.
And then he chuckled, a laughter no one has heard in ages. "What's this for?" The turtle with the baby blue eye asked, a smile plastered on his small, freckled face that still carried a spark that if anyone would have lost long ago.
Leatherhead held the funky looking cake up, his raspy voice carrying an appreciative tone as he bopped his head, "For the greatest ninja ever known,"
Or, Mikey jumped through the portal with Leatherhead at TCRI.

He heard the slow shuffling of Donnie, who so slowly stepped into the lair entrance, almost as if he was stepping over enemy lines, almost as if he was too afraid. And Leo didn’t blame him for this truly was some sort of hell.
The sound of movement in the kitchen caught all three turtle’s attention, Leo’s eyes flickering up like a dog watching a squirrel.
Leo felt his heart beat a little louder.
Father.
He smiled for a second before remembering, how would he explain this to his father, how would he explain that he couldn’t even save his own brother, how would he explain the events of the past few months?

In a world of mutants, aliens and humans, a divide of society is always evitable. Below the Glowing City of Progress, New York, are the Sewers within the Undercity of Top, in the sunshine's casting, warming up their lives and sickening pride. Bottom, cast in the shadows of the sunlight's shine, forever ignored and deprived of basic needs.
It was rather simple with how the world worked: Mutants and Unfortunate humans lives down below; aliens and the fortunate humans live above into the light. Blinded by ignorance, all backs are turned from the Sewers; because in their eyes, those who endured down in the Undercity were not.... equal.
However... they all have one thing they share: a soul.
Four rebel turtles that live in the Undercity, raised by the Peacemaker, Splinter, make an action that each cause a consequence for one another. They all have one rule from their father-figure and sensei: "Ninjas do not kill".
When the young Mikey, new to missions in the Glowing City, discover these strange pink crystals, a storm begins to rumble.
Not one soul will stay pure forever.
