Peter finally looked down to see Harley Fucking Keener, Iron Lad, the boy who had caused his shoulder to be throbbing in pain all night, looking away with a slight tint to his cheeks. Peter opened and closed his mouth, no sound coming out.
And he sat back down.
OR: Peter had been living on the streets, dealing with your average homeless vigilante stuff. Things got a bit more complicated when the Avengers started to chase him down.

__Hydra kidnapped Peter Parker when he was three. Known only as the Variable, he grows up in the organization, learns their ways, and becomes something more than just human. Upon coming to the realization that Hydra isn't working for the greater good, he escapes and tries to audition for the Avengers. The problem is, they just won't take him seriously.

Tony shakes his head. “No.” He murmurs. “No. I need to do it.”

When Peter goes missing and Tony can't find him, he knows who he needs to call. Post-Civil War. Eventual reunion of Tony and the Rogues.

Afterwards, Tony made a steadfast habit of carrying that old-school mobile phone, with one purpose and one name in the contacts, around with him wherever he went. He let it burn a hole in his pocket; let it glare at him, accusatory, as he grabbed it from the nightstand each morning.
He couldn’t bring himself to leave it behind. Not only because he might, in a few, specifically dire scenarios, need to call upon Steve Rogers. Tony lied to himself when he claimed there was no part of him that would want to pick up on the off chance that Steve needed him.
It was a truth Tony hated to acknowledge but deep down knew all the same: he owed him one.

Summary
Getting kidnapped was one thing. But getting kidnapped alongside Tony Stark, Bucky Barnes, and Steve Rogers? That was a whole other shitfest entirely. Sure, part of Peter couldn't deny how freakin' cool it was that he was sitting alongside some of Earth's mightiest heroes, but the other, less optimistic part of Peter was starting to realise how he was in more trouble than he could possibly imagine.

A secret organisation wants information regarding E.D.I.T.H, Tony Stark's latest artificial intelligence. After kidnapping the people that are most likely to tell them what they want, they start to realise that Peter Parker isn't just your average intern, and he may be the key to breaking the heroes.

It’s no secret to any of the Rogues that Tony cares very much for Peter, as any father would, but they didn’t see exactly how much until Peter gets kidnapped.

Summary
After the kidnapping, Peter and Tony give serious thought to revealing everything to the Rogues, from Peter’s alter-ego and his relation to Tony.
It... doesn't quite go according to plan. Instead it involved an eating contest, footprints on the ceiling, literal GODS descending from the sky, and the most idiotic follow-up kidnapping attempt they’ve ever seen.
Alternatively: 3 times they try and tell the team Peter is Spider-man, and the 1 time they finally manage to do it.
